The movie 2012 seems to bank on the notion that at the end of the world no matter what your religion is you will not be spared by the catastrophic event like this. However, the director and film maker deliberately missed out on something and spared it from the havoc in 2012. The Kaaba and Mecca was safe from destruction in 2012.
The Kaaba is a cuboidal building in Mecca, Saudi Arabia, and is the most sacred site in Islam. The building predates Islam, and, according to Islamic tradition, the first building at the site was built by Abraham. The building has a mosque built around it, the Masjid al-Haram. All Muslims around the world face the Kaaba during prayers, no matter where they are.
Roland Emmerich, the director and writer of 2012 in reality included the destruction of the Kaaba but he had to reconsider it for fear of being marked by Islamic high ranking leaders. The film might also be a major controversy if he did that.
Emmerich once said that for Christians and other religions it was not a big issue if their religious site was destroyed and in fact some had even called him in order to include their site to the ones that will be destroyed in 2012.
Jonathan Crow at Yahoo! Movies quotes the director saying,
When it comes to Muslims the Kaaba and Mecca is very dear to them and they hold it with conviction and they will defend their faith with their life. That is why it would appear that in 2012 people will be safe if they traveled to Mecca and is within the vicinity of the Kaaba. It also appeared through the movie that indeed God has mercy on the Muslims. I am saying this without putting their religion in bad light.
Personally, I am awed by such a conviction by Muslims and high level of respect for their religion. This only shows that when it comes to respect and love of religion the Muslims are the greatest.

"We have to all, in the western world, think about this. You can actually let Christian symbols fall apart, but if you would do this with [an] Arab symbol, you would have ... a fatwa, and that sounds a little bit like what the state of this world is. So it's just something which I kind of didn't [think] was [an] important element, anyway, in the film, so I kind of left it out."
